The cheapest way to call overseas is using internet phone. DSL and fiber are available even in rural locations, so this is probably your best choice. Rates for internet phone are typically 1-3 yen/minute. Even in rural locations one can obtain DSL or fiber optic internet connections, so bandwidth shouldn't be a problem.
